Please analyze this sentense: What are you going to do with the vase?
So I think : ‘’you'’ is the subject; ‘’What'’ is the object; “are…going to do” is the predicate; if what I think is right, so what about ‘’with the vase'’?
Your analysis is correct. The prepositional phrase ‘with the vase’ modifies ‘what’. A little rearrangement to ‘You are going to do what with the vase?’ makes it easier to see the relation.
